Just a guess but are you also setting the box model to border-box? ( box-sizing: border-box; ) I'm not sure if that affects Flexbox centered items though.
I think IE defaults to content box model so width is defined as width without adding in padding and border widths. That might affect centering. And it usually helps when centering to specify a width if you can. -
